Unlike the side-scrolling action-platformers Mega Man was most known for, Mega Man 64 was set in a fully 3D environment. The player took control of a different Mega Man, known as Mega Man Volnutt, set on an Earth mostly flooded by water. His ship crashes on an island, where he later finds in threatened by pirates. The player must investigate the island while battling enemies and communicating with characters in that location.

Due to the lack of space on the cartridge, the voice acting in the original was replaced by mostly text in the Nintendo 64 version. The N64 did not get ports of either the sequel, Mega Man Legends 2 or the spin-off, The Misadventures of Tron Bonne.
